How to host a Minecraft server with plugins?

This may be a dumb question. But I would really like to host a server with some friends with an economy in it.

I have tried craftbukkit servers, but the whole process was confusing and the resulting server was unstable and unreliable. So I now just host on my own computer when we want to play and I just run the Server java from minecraft.net with no problems.

Is there any way that I can have mods or plug ins on my server if I am not using a craft bukkit whatever that is.

I know that I am a bit naive here, but any information would be helpful.
